The Psi Corps, along with President Clark, whose administration has uncovered Shadow vessels clandestinely nestled within Earth's solar system, commence utilizing the vessels' sophisticated technology. The Clark administration progressively veers into xenophobia and totalitarianism, leveraging a military incident as a pretext to impose martial law. This incites a war of liberation on Mars, a planet that has long maintained a tense political rapport with Earth. Babylon 5 also proclaims its independence from Earth, along with a multitude of distant Earth Alliance colonies. In response, the Earth Alliance endeavors to forcibly recapture Babylon 5, but thanks to the Minbari, who have forged an alliance with the station against the escalating Shadow menace, the assault is successfully fended off.
Increasingly worried about the Shadows' expanding sway among his constituents, Centauri Ambassador Londo Mollari endeavors to sever his connections with them. Mr. Morden, the Shadows' human liaison, cunningly manipulates Londo into reviving the partnership by orchestrating the assassination of Mollari's mistress, pinning the blame on a rival Centauri House. Open hostilities erupt between the Shadows and the coalition led by Babylon 5 and the Minbari. It is revealed that the source of human telepathy is genetic alteration by the Vorlons, and that Shadow vessels are susceptible to telepathic assaults. Irritated by the Vorlons' absence of decisive action against the Shadows, Captain John Sheridan pressures Vorlon Ambassador Kosh Naranek into launching an offensive against their shared adversary. Kosh's actions ultimately result in his assassination at the hands of the Shadows.
Former Babylon 5 station commander Jeffrey Sinclair returns to the station to solicit the aid of Captain Sheridan, Delenn, Ivanova, and Marcus in the heist of the Babylon 4 space station, sending it 1,000 years into the past to serve as a base of operations against the Shadows in the prior Minbari-Shadow conflict. Sinclair undergoes the same transformation as Delenn at the conclusion of Season 1, morphing into a Minbari and subsequently being exposed as the genuine Valen of Minbari legend, rather than a reincarnation. Sheridan is propelled by the surprise reappearance of his assumed-dead wife (now employed by the Shadows) to travel to Z'ha'dum, the Shadows' homeworld, in a bid for recruitment. However, he instead devastates their largest city in a kamikaze nuclear strike, and is last seen plummeting into a miles-deep chasm to evade the blast. During a battle against Shadow vessels, Garibaldi goes into a missing persons status.
